5 bookkeeping mistakes Shopify store owners make

These aren't edge cases — they show up in almost every e-commerce file we take over. Each one distorts your financial picture in a different way.

Recording the Shopify deposit as revenue

Why it happens

Shopify pays you a net amount after deducting fees and refunds. Recording this as revenue overstates income and understates expenses — your gross margin is wrong from the start.

The fix

Reconcile every payout batch to gross sales, then itemize processing fees, refunds, and chargebacks as separate line items.

Missing US economic nexus obligations

Why it happens

Once you hit $100,000 USD in sales or 200 transactions in a state, you're legally required to collect and remit sales tax there — even as a Canadian business. Most stores discover this after a state audit.

The fix

Track revenue by state from Day 1. Register and file before you cross the threshold, not after you've already triggered it.

Lumping COGS in with operating expenses

Why it happens

When product costs and overhead are mixed together, gross margin disappears from your P&L. You can't price intelligently or have a useful conversation with a CPA.

The fix

Configure your chart of accounts to separate COGS (product cost, shipping to customer, returns) from operating expenses (software, ads, salaries).

Ignoring GST/HST once you've registered

Why it happens

Registration is step one. The ongoing obligation — quarterly or annual returns, tracking input tax credits (ITCs), remitting on time — is where stores get penalties. Missing an ITC claim alone costs real money.

The fix

File on the CRA's required cadence, reconcile ITCs every period, and never let a return slip past its due date.

Treating multi-currency transactions as CAD or USD

Why it happens

If you receive USD revenue but report in CAD (or vice versa), exchange rate differences create phantom gains and losses that make your statements unreliable and your tax filings inaccurate.

Record every transaction in its original currency at the transaction-date exchange rate, then reconcile FX gains and losses separately each period.
